The best way to do this is using a PowerShell script where your would input the database/server names into a variable as a comma separated list and generate the command line syntax foreach name on that list and have it execute each statement in the Powershell script.

There is currently no option to create Confluence wiki pages from Doc- I have added a feature request for it SDOC-1725
However you might be able to work around this using the HTML format.

There are not any known issues with Data Compare and migrating data to databases with different filegroups; if there was an issue, I suspect it would be a timeout because Data Compare runs all of the inserts in one long transaction.
You can split the transaction if you don't mind a partial deployment if the script fails https://documentation.red-gate.com/disp ... on+options
I would need the error message for more information- a screenshot would help, as would the logs.
Note that you have to enable logging in Data Compare https://documentation.red-gate.com/disp ... +log+files

By default the "include dependencies" option is enabled in the command line- in the GUI it will give you the opportunity to include or exclude dependencies.
To Joe,
I highly recommend you upgrade to v11 and retest - v11 installs alongside v10 so you can revert painlessly.

Did you have this xml script working previously?
If you remove the <exclude> lines then does it still compare the roles?
(it should only compare the items that are explicitly included unless you have the "IncludeDependencies" option on as well)
What version of SQL Compare are you using?

As you noted there is the option to "Ignore indexes" - but it ignores all indexes so it is not selective.
If you would like to selectively deploy indexes I highly suggest you add that idea to our UserVoice Feature Request forum available here https://redgate.uservoice.com/forums/141379-sql-compare
