There are not any known issues with Data Compare and migrating data to databases with different filegroups; if there was an issue, I suspect it would be a timeout because Data Compare runs all of the inserts in one long transaction.
You can split the transaction if you don't mind a partial deployment if the script fails https://documentation.red-gate.com/disp ... on+options
I would need the error message for more information- a screenshot would help, as would the logs.
Note that you have to enable logging in Data Compare https://documentation.red-gate.com/disp ... +log+files

Using SQL Data Compare 11.5.7.1288, and needing to migrate data from a 600GB database. The source db does not have the same file system as the target db. Are there any known issues when attempting to migrate data from a source db that does not have the same filegroups as its target db? Target is not completely empty, but recently populated by the Import/Export wizard. The source db is about a day older in this test.

P.S. I received an error in my first attempt with this scenario, but it was vague - nondescript, and just killed the job after running for 4 hours. I did not snapshot the screen, but will follow up with one (if necessary) to get to an answer.
