Regarding #3 - the "restore"/"full screen" button in the window header is in restore mode when I reopen SQL Compare, confirming that the window is full screen.

Yes, the window position and size of SQL Compare are restored with v12.0.32.3340.

I just noticed that it will restore the size if I do not change the location.
It always opens at (0,0) and if I leave it there, the size is correctly restored.
PS - I have the same behaviour with SQL Data Compare 11.6.11.2463 and 12.0.28.3138

I received an e-mail from Red Gate support today:
"We have found that the problem is caused by the compare engine trying to get transparent database encryption information which is only accessible for users with the VIEW SERVER STATE permission on the server.
A fix will be in the next version will populate the information only if it has permissions, rather than failing outright." / comments

The project was created and last used on 13 April 2013 on the local computer. I did create a new project and all is well.
In fact, it solved another issue which you should be aware of as I saw reports of it on the forum. When I would load the project, the 'retrieving schema' message would display 100s of times, for 4-5 minutes. The new project loads immediately.

I also experienced this and was able to resolve this issue by creating a new project. My project had other symptoms of corruption, maybe your project has only a minor corruption causing this. Try creating a new project and see if it loads more quickly.
