Ah, there's currently a bug when using Azure AD for your authentication when using SQL Source Control, you can workaround this by using the following version: https://download.red-gate.com/checkforupdates/SQLSourceControl/SQLSourceControl_7.2.40.13374.exe
If you uninstall the previous version and install the version provided. Your databases will retain their connections upon install.

I tried un-installing it and I could no longer connect to azure databases in SSMS, it gave a technical error ("could not discover endpoint for integrate windows authentication"!). I re-installed SQL Source Control it and I could connect to azure databases in SSMS again.
I use SQL Change Automation and it is really useful. This issue with SQL Source Control is a pain, but I don't want the solution to be more painful than the problem ...
