Using SQL Data Compare 5.1.0 this error is shown when attempting to register a database that has a view with a user defined type. We're working on a fix currently and will release this as soon as possible.
In the meantime a workaround is to edit the comparison project and de-select 'Include indexed views' in the Options tab.
