Found the problem. SQL Compare filters out system objects. Believe this should be an option. While synchronizing system objects is a dangerous thing, being able to report differences in system objects is a very usefull thing. If anyone has suggestions, please let me know. Thanks Mike / comments

In Edit Project on the Options tab, go to the "more options" screen and select "Force column order" under Behavior / comments
