The administrators role has full control in both of these locations.
I added me individually to both of these locations with full control and I still get the Trial license has expired message when I launch without running as administrator.. / comments

It should be fine. Each database zipped is 350 MB I have both DB's and the Datacompare project file that we use. You can create the backup to compare to correct? I compare the DB to the backup.
Do you have a way to get the file to you? / comments

Is everything else identical? So for instance:
Is the 2008 server on the same network as the 2005 one?
Yes
Are you running Data Compare on one of those servers, or a separate PC?
We run from another dedicated server
Is the database the same (i.e. same number of records + objects)
Yes
Are you using identical settings within SQL Data Compare for each server?
As far as I know. We use a Data Compare Project. I just changed the connections from SQL 2005 to SQL 2008
Is the 2008 server hosting more databases and thus under more load than the 2005 one?
No, Actully less. / comments

It seems it is just comparison stage that's slow.
We have used the Command - line version with Data Compare 7 and it is the same. We have not done it with Data Campare 9 yet but we will be trying it soon. / comments

Hi Daniel
The server just showed the monitoring had stopped with Monitoring stopped (Incorrect credentials or insufficient permissions)
I viewed the log and it was showing the same information. I havd just removed the AD account from the local admin group because I know a AD group in the local administrators already had the account. But as soon as I removed it, the monotoring status stopped and I had to ad it back.
Thanks

Unfortunately we are at the mercy of Microsoft on this one. As we don't install a monitoring agent on the SQL Server we have to use the APIs that are available on Windows.
We've had quite a few reports that domain admins and groups don't seem to satisfy the access requirements for WMI and Remote Registry connections but we've not come up with a way of enabling this.
If anyone has any joy with this, please let us know.
hbuckner: what specific error were you seeing when using an AD Group?

What Server OS are you getting theese errors on? Windows Server 2008 R2 has a win32_service memory leak with that error. Look in the server logs and see if you see any wmi exceptions.
I can point you to a Microsoft hotfix if it is the same OS.

after some time I start getting these errors:
3 Dec 2010 11:52 AM WMI GetInstances: root\cimv2 select Name,State,StartMode from Win32_Service Cannot connect COMException
and then monitoring for a server stops.
I also see these errors all the time:
3 Dec 2010 11:52 AM WMI GetInstances: root\cimv2 select Handle,CreationDate,ProcessId from Win32_Process where CreationDate = '20101203195242.588801+000' and ProcessId = 8196 Cannot connect ManagementException Out of memory
