Actually, today I came across with this issue.
I was comapring huge database and by mistake i have select the same database.
Rather than removing tis feature isn't it better to alert the user indicating that he is going to comare same database / comments

I can't see any point of comparing a database to the same database. It will be identical anyway.
if you enter by mistake, it will take some time to recognise that you have done a mistake.
Better if you can provide a alert that the user is comparing same database / comments

If you see user is performing this in a very frequently in short time period you can ask users this option / comments

Just to add, I have worked for 4-5 third party compare tools and haven't seen this option. So it will be good for you if you can include that marketing wise / comments
