The primary key is non-clustered. The clustered index is being used elsewhere. I've just tried it on the database server to eliminate the possibility of network problems. We're now three and a half hours into the compare and it is on 5%
The SQB file is about 800 megs- not even a gig!
The timeout problem baffled me too. I had to repeat it several times just to convince myself it was happening. It could, I suppose, be a genuine timeout first time around (Why? I don't know, because SSMS was happily connected at the time) and the control became deranged and wasn't able to reset itself properly. I can't replicate the problem. / comments

Slightly scary. I'll try as you suggest, using a different workstation, and check that the index is clustered, and see if I get the same results / comments

I'm wondering whether it was due to lack of space in the directory which held the backup. I can't imagine you are writing to the directory (it wouldn't help those of us who write backups to DVDROM.) However, I had a 'drive full' error on the server that had the backup file on it (not the workstation I was running SQL Data Compare on) due to an Acronis Job which had eaten huge amounts of space. It could be coincidence but..... / comments

Yes, but it had successfully registered to draw up the 'tables' tab, and for the initial connection. I was using the project wizard for the first time. / comments

Well, it did look a bit like the southern Lebanon after it happened, but there was no reason for a timeout, as the Query Analyser was connecting with no issues. It connects once SQL Prompt is uninstalled! It happens on just one of the PCs which is completely patched up. etc. / comments
