  Unfortunately, SQL Multi Script doesn't support MFA as it doesn't share the same connection dialogue as the other tools where this has been implemented and it was going to be a separate task for a little used tool so the decision was taken not to undertake the work.

  I've spoken to the dev team for Multi Script and I'm happy to report that they have decided to take on the work to support MFA. It's on their backlog.
