Object Permissions not being checked by SQL Compare

We have started to use SQL Compare to push out our database changes in preparation for a full SQL Change Automation to be built. We have a sql project which contains all our objects and associated permissions but a SQL compare to a database is not picking up missing permissions. All options in the SQL compare project are unticked - yet objects are not showing as different in the database when missing perms
