    I want to always start the sql data compare with the option ""Don't use transactions in the deployment script" ticked

    If you check "Don't use transactions in the deployment script"  and "Save as my default" (on the left bottom corner), this change should retain when you re-open SQL Data Compare for a new project. If you open an existing project which has a different option setting, your project setting will overwrite.
