Can you please provide some further information as to the steps taken to experience this "The key already existed in the dictionary" error.
Is it occurring during a comparison? If yes, what are the data sources for the comparison, for example source = scripts folder, target = live schema.
Full version number of Schema Compare for Oracle you are using?

I am running compare between two Oracle db instances. Both dbs are the same version of Oracle. When registering databases, before it even runs compare, I am getting that error when using Red Gate 4.0 of Schema compare 32bit

Would you please increase the minimum logging level to verbose logging as per this help document:
https://documentation.red-gate.com/sco4/troubleshooting/logging-and-log-files
Note how to locate the log files.
Repeat the comparison attempt. When the reported error occurs, locate the latest log file and send a copy to support@red-gate.com for the attention of Eddie Davis, quoting the URL for this forum topic:

The above actions will create a support ticket and allow me to review the log file generated.

Thanks for your help, older version of software did not require access to some of the system tables, I guess current one does, so once I switched id I was using to the one with more access rights, issue was resolved, thanks a lot for your help.
