SQL Compare SDK - Linked servers

I have a problem, where we need to synchronize our table structures and data across linked servers.
I have been trying to develop my own application (.NET), that does this using your compare SDK, but have hit a few bumps.

The application works well enough if you try to compare databases on the same server, the problem is I cannot get it to work using linked servers.
Is there a way to do it? If so how, what is the correct syntax to use when registering a linked server database?

    I'm afraid not - we don't currently support linked servers. The comparison tools work on a single database basis.
