Thanks for the suggestion.
You can filter them out using the Filter function in SQL Data Compare and the Find function in SQL Compare (apologies for the different naming!).
For example, to list all objects owned by david and starting with xyz, type:
[david].[xyz
This simply does a substring filter on the comparison results objects list.
