If your issue is the same as this post into the forum, then your issue should be fixed in SQL Compare V.6.

I recommend that you do try SQL Compare V.6

Thanks for the info on this....SQLCompare is a mission critical app for our releases...are there any concerns with 6.0 beta at this point of which I should be aware?

index was outside bounds of the array
the docs indicate this problem has been resolved in 5.3, but it still seems to be hanging around. Help! Is there any way to NOT compare assemblies at all, so they are ignored completely in the compare? Does 6.0 beta address this?
