Thank you for your comments. Currently this setting is not configurable. I will put/push your comments/reasons forward to to be considered for a future SQL Compare release.

This folder is deleted upon loggin out in many environments (normally stored on local C:\ drive), meaning that these users have to reconfigure their settings (and anything else stored in this folder) *every time* we log on to a machine.
The AppData shell folder is usually used for this purpose and persists between logins, as it is usally set to a network location (such as a user mapped H: drive).
Could this be altered to the usual shell folder to save us having to reconfigure every time we logon to a machine?
Registry Keys for reference:
* App Data: HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\User Shell Folders\AppData
* Local App Data: HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\User Shell Folders\Local AppData
