 I didn't mention that they need to have the same owner as well. If this
 pans out, then by all means send us a SQL script of the tables and we'll try
 to reproduce and fix the problem.

 I've tested this out here and it doesn't seem to be the case. Data
 Compare checks the constraint name and the column that it's on, so I was
 even able to compare a table with a unique index called PK_TableName with a
 table that had a primary key constraint called PK_TableName. The order
 didn't seem to make any difference.

First, you should check to see that both tables have primary keys
defined. In addition to that, the primary key constraints have to be named
identically, and case-sensitively at that!
