The trial is fully functional, so it's not that.
Are the schemas of the tables that can't be compared identical? You could check this with the trial version of our other tool MySQL Compare -
I am having this same issue, and I'm running a registered version. In fact, the database is an exact copy (dumped the database, loaded to a new database in the same MySQL cluster, then diffed them just to be sure before modifying the new one). I would expect the databases to come up identical. Going to the MySQL command lines shows the contents of the tables as identical. I'm specifically using Data Compare.

Thank you dknight. Yes, although the specific example is for our SQL Server tool, that's the issue. Hopefully all is well now, do let me know if not!

Are the tables that can not be compared a limitation of using the trial version?
My source is CentOS 6 x86_64, version 5.1.52 and my target is Windows 7, xampp install, version 5.5.8.
I switched the source and target and still had the same issue.
