Is there a way to limit the number of inserts in a script generated by SQL Data Compare? FOr example, if there are 50,000 inserts requred to sync, coul five scritps be generated that would have 10,000 inserts each?

There is an option to break the generated scripts up into transactions and gives you the option to set the batch/transaction size.
Simply navigate to Tools > Application Options and look around half way down under the sub-title "Deployment Scripts".
