To answer your question:Is there any way to exclude data type differences when 2 databases are compared?
Unfortunately the answer is no, you cannot filter database objects or exclude data types prior to the comparison.
As SQL Compare is designed to inform on the differences between database objects located in each data source, is there any particular reason why you wish to exclude data types from the comparison?

I have a use case for this. When comparing to a local dacpac generated from a Fabric Warehouse. Fabric does not use the same datatypes as say AzureSQL. Having this capability to ignore datatypes would actually be very useful in this situation.
