I can understand that having to do this manually for so many tables and columns is not an acceptable solution.

Are you using SQL Compare or SQL Data Compare?
SQL Data Compare does not do any automatic column mapping.
SQL Compare does automatically map similarly named columns and, while there is no way to turn this behaviour off globally, it can be turned off for individual columns on the 'Table mapping' tab on the project dialog. / comments

The work we have done on the UI will allow us to make significant changes to the diff viewer in future. In particular, we would like to implement a semantic diff view that would ignore purely textual differences in an object's definition, such as column order in a table. / comments

Did the window appear that way or was it minimized manually?
We are aware of some issues around window parenting in V12, so another possibility is that the window is not actually minimized but hidden behind another window.
The exact steps you took to get this to happen would be useful, if this is something that you can reproduce reliably. / comments
