Thanks Tom and Dominick - before I submitted this request I tried to imagine if I would even use SQL Compare it in this mode (with the Difference Window docked to the side). (Maybe only users familiar with Visual Studio will try it).
On one of my monitors (resolution of 1400 * 1050) my sample looks like: http://dotnetjunkies.com/WebLog/photos/thomasswilliams/images/135792/original.aspx
As mentioned, the columns in the main window would probably need to be resizable to make this work better.
Cheers, / comments

Thanks rgribble, I have been avoiding this issue as the server that has the problem is run by another department...
I got excited about your reply and tried it straight away, but unfortunately don't have sufficient permissions on the server in question. But at least it's not that hard for me to give the DBA these commands and ask him to run them, if I can find a good way of explaining to him what the problem is.
Thanks again! / comments

Thanks Dominick for looking at it - the groups are a helpful feature. Vanram, my stored procs have the "Extended Properties" (for documentation) and also "Permissions" groups. / comments

+1 to one of bdill's points- I would like a font selection for the "SQL Difference View" (personally I'm a Proggy Clean guy). Or is this a big ask (given that other parts of the compare UI fit around the font/font size)?

While I'm at it, let me also ask for some additional font options for viewing the object text. Lucida Console is OK, but I'm more of a Courier New kind of guy. How about an application option for object text font:
-Lucida Console
-Courier New
-Courier
