Can you explain further what you mean by the index links are pointing to nothing? 
Are you using Framed or not Framed? Are you meaning the tree links? 
Also it is possible to have HTML that works in OS X Safari and Firefox in addition to IE? Most of our developers are using Macs and don't have access to IE. 
Are you refuring to the relative file paths having backslashes rather than forward slashes?

Can you explain further please about what you mean?  
What type of Webserver are you putting the HTML on?

Thanks for your comment. Yes, I will put that issue forward to be fixed in a future release.  (we have just completed SQL Doc 1.1.) 
Currently there is no way to format the information. I would have thought that keeping line breaks and spaces would have helped in the formating? Have you got any further suggestions?

We have just release SQL Doc 1.1 
You can now turn off the SQL Script, however this is currently only available by editing the project file directly. However this will remove the Quick link as well.  
Alternatively you can setup themes. This then means that you could setup multiple style sheets etc (eg one with SQL Script disabled).However this is also currently only available via editing the project file directly.

If you download SQL Doc 1.1 and save the project file you can find the attribute NewDatabaseObjects="Enabled" on the Project element, 
set the value to Disabled to turn off adding the items as "On".
