Looking into the code a little I can't see why this isn't working. I've set a 5 second timeout for the response which seems reasonable. And it seems as if you're not getting a window prompting for you to enter you credentials so it seems to be going through the Proxy alright but still timing out.
Your proxy wouldn't be stripping SOAP requests or something would it? I know some companies have a policy of not allowing them through but I would expect a different error to timed-out.
There is no logging available but we do record errors to the event log - can you have a quick look in there to see what it says - I don't imagine we'll get any more details above and beyond the fact that it has timed out.

Check for updates should be HTTP Proxy aware. It takes the settings from internet explorer, however if you have a dynamically configured proxy we can't read those settings.
What settings do you have in internet explorer? Is the proxy authenticating?
The other thing to try is clicking on the button to try again after a timeout as sometimes it can take a certain while for the server to respond. / comments

Just been pointed out to me (ok not had enough coffee this morning) that these are SQL Compare options not SQL Data Compare options.

Can I ask if you are using the RC1 or the beta as there were problems with foreign key ordering in the beta? Also what options have you got set in the project?

You might also want to note though that if you use a custom key you get no speed advantage that you would by using an index. This of course will only really affect you if you are comaring very large tables. / comments
