Apologies for the delayed response. It seems to me you've hit a bug, thank you for the verbose logs.
If it would be possible to send us the schemas of the two databases in question, please do so to mysql@red-gate.com , this would hopefully help us recreate the issue.
Out of interest are you expecting these two database schemas to be identical, mostly the same, or to have lots (1000s) of differences?
Also, are you launching the comparison form a Project, or starting the comparison from scratch?
Any additional information like MySQL/Windows versions would be much appreciated.

Hi,
It's possible you installed the 32-bit client on a 64-bit machine, which is fine, but requires you to use our "Data Compare for Oracle 2 (32-bit)" executable.
If not, then it would be good if you could try going to "Tools->Application Options..." in the menu, and checking the box for "Prefer direct connection". Restart the application and try again.
Let us know how you get on!

This issue was resolved through our support system.
For anybody else interested, when the target only check-box is checked it means that we include these "differences" in the deployment script. Including differences where the data only appears in the target means we drop those rows.

There are also a couple of ways of breaking large deployment scripts into smaller ones. You can either select which tables to compare, or use a where clause on an individual table.

Hello.
You can call MySQL Data Compare from the command line, by running MDC.exe from the installation directory. You can get the documentation by running:
MDC /? /v
Whilst there isn't a success/failure output (I've added your support to our feature request MSDC-27), others have used the tool to generate the deployment script for the differences and saved that to a folder each time (success would be an empty script).

Regarding the other points, thank you for the feedback. Editing projects is possible, but currently hidden away in an XML file here: C:\Users\<username>\AppData\Local\Red Gate\Source Control for Oracle 1\ConnectionStore.xml
