When you execute the command in your second post, does the problem cease?
It sounds like, due to the fact the jobs are staying in your log copy queue for so long, that you may have network problems which mean that the files are not able to copy. If you are able to fix this problem then the 'spam' issue should go away.
Otherwise the only way to solve your 'spam' problem would be to use the USESIMPLECOPY keyword in the command which cancels the network resilience features and will only send you one email when it fails.
The idea of reducing the number of emails in this type of case is being looked into by our development team for inclusion in the product. / comments

In the past you could set up email alerts for recommendations. However, users complained that they were getting bombarded with emails, so it was removed. In the next version of SQL Response (v2) it is hoped that the email alerts for recommendations can be added without the previous problems.
As for your other points:
Settings depending on Severity of alert - I have lodged a feature request with our development team. Ref: SSR-1664.
Test Alert button - again I have lodged a feature request with our development team. Ref: SSR-1665. / comments

In Management Studio, go to Object Explorer and then the Database in question and expand. Open the Programmability folder and then Stored Procedures. Ignore System Stored Procedures. Right-click on a stored procedure and select Properties. Under Options there is a field called Encrypted which will say either True or False. Check each one for encryption. / comments

Check to see if the database in question has any encrypted stored procedures. If so, then you will need dbo permissions.
A quicker way, or if you are not sure after looking, would be to temporarily give dbo permissions and retry the compare. If it now works then you will have your answer.
I hope that helps. Can you let me know if it has worked? / comments
