I am afraid that SQL Compare does not support custom mapping. I have logged it as a feature request in our tracking system with reference SC-4603. It will be considered for a future release of SQL Compare but it is a large piece of work so I can't guarantee if/when it will be included.
In the meantime, have you considered using the SQL Prompt feature to run Smart Rename on a table to rename objects on Server2:Database2 to the same as Server1:Database1? / comments

It sounds like there may be a permissions issue. Firstly, please can you locate the SQBServerSetup.exe file in the ~Red Gate\SQL Backup 6 directory, copy it over to your SQL Server and run it. Then, check that the user you select to run the SQL Backup agent service has the correct permissions as per the following knowledgebase articles: http://www.red-gate.com/supportcenter/C ... 000173.htm

I am afraid that, as the extended stored procedures are hooks for the GUI and often change, we don't publically release the API. We do have the odd script which uses one of these APIs but we do not guarantee they will work between major versions.
