It might be a good idea to try troubleshooting this using the SQL Compare 7 UI. It has a logging feature that should at least show which object is causing the problem; and it might also give you a better error message during comparison.
If you are happy to try the UI, you can enable logging by selecting the SQL Compare logo on the title bar, and then 'Enable Logging >> Verbose'
If this doesn't help, please can you send any logs, a snapshot of the live database, and a copy of the scripts folder to support@red-gate.com and we can try and recreate the problem here. / comments

it's probably some invalid SQL in one of the objects being compared. Can you track down which object it is failing on? You may get a better error message doing this through the UI.

There might be differences in the source and target identity values, even if the key used for comparison matches. If you have to option to 'reseed identity values' set, then this would be a situation where the code would be necessary, even if the script is only used to update existing rows.

You seem to have found a bug with the latest version (7.1). I have logged the case with our developers (SC-4066)

SQL Data Compare does not put any locks on tables during an update, any locks that are applied are done so by SQL Server.
You can view the migration script before you run it so that you can see exactly what SQL Data Compare plans to run on the server.
