I have a bunch of alerts that say log backup overdue, I fixed the job that makes them and i expected the alerts to auto clear. Am I misunderstanding something?

Alerts should auto clear. How long ago did you fix the job?
Most checks are executed a few times a day to prevent killing your server with monitor requests.
