  The first step would be to upgrade: https://download.red-gate.com/checkforupdates/SQLMonitorWeb/SQLMonitorWeb_9.2.10.24841.exe as this sounds like SRP-12278 which was fixed a while ago.

  I've upgraded 1 of our environments to 9.2.10 but not seeing any config to monitor both primary & secondary msdb....or is the check running in the background?

  Sorry I think I misunderstood your initial post in this case. I interpreted
  

  We run our backups FULL & Log on the secondary node but are getting alerts for the primary node as backups or log backups not being done.

  as saying you did not want alerts from the primary.
  
  Can you clarify what it is you were after please?

  Yes we run our backups on the secondary node of the AG group.
  The 'Backup Overdue' alert is being ignored as it looks at MSDB on the primary node only, which has no entries in backupset table.
