If I upgrade to a new version on a new box will my monitoring stats on the old version no longer be?

  Under normal circumstance, your historical data will be retained inline with your purge settings: https://documentation.red-gate.com/sm8/configuring-sql-monitor/configuring-monitored-servers/purging-sql-monitor-data.
  
  If you're moving to a new server, if you want access to the historical data your best option is to backup the database on the old server and move it across before upgrading.
