We've replaced clone with a more conventional "Save As" button.
Since project files are simply stored in the file system, to remove them right click on teh project, select Locate on Disk and simply press delete on your keyboard.

This could work. It might work better than creating one time use projects.
I do notice that if I change either of the servers or databases being compared that the title bar does not update to reflect that change. Even after a "Save As". Only after a comparison is run and "Edit Project" is selected, or the file is re-loaded does the title bar reflect the server/database changes that have been made.
Say I have a project comparing server.development v server.archive. If I change this to server.development v server.production the title bar still reflects the server.development v server.archive operation. This has the potential to be a bit confusing when glancing at the project window.

There are times when I need to create a one time use project based on another project. Clone, compare, and then as I have time clean out the projects list with Delete was a common workflow.
