This isn't something we support yet, although we're making progress in that direction: we've recently upgraded SQL Data Compare to .NET 4.6.1 which is a prerequisite for viewing always-encrypted data. We are continually improving our support for SQL Server features, for example we're about to release SQL Compare support for natively-compiled functions, and we expect to continue adding functionality next year.

I'm Trialing SQL Data Compare 13 and am very disappointed to see that AlwaysEncrypted still isn't supported.  I realize it would slow down comparision by needing to the comparisons on the client-side, but this is very important.  We live in a world where data needs to be encrypted.
