This is only the case for certain databases, that when the same project is executed using command line, the report shows 0 differences whereas through GUI it was showing many.

This could be caused by a number of issues. If the behaviour persists on the latest version of Compare, could you contact support@red-gate.com with some more information? Ideally, it would be really good to have a project file and the differing SQL of an object as it appears in the UI.

I am having this same issue and will email the address you suggest with details.
Interesting the command line app is exiting with code 61 - differences found, but the report has no differences.
