Issue using a project file with SQL Compare command line

I'm working on a CI setup and having issues when trying to use a project switch to run the comparison against our source control and a database. The issue I am having is the project only returns items that were previously selected in the project when it was saved. When I run the comparison against two databases with the command line, it returns all differences. Has anyone had luck with finding a way to return all objects with differences, when running the command line against a project?

    Thanks for your post!

    In comparison window when you have the project open can you make sure you select the following checkbox and save the project.
