Thankyou very much for the feedback. Just to let you know that I've reproduced this issue on the alpha build and can confirm that it has subsequently been fixed ready for the final release
Out of interest did you try out the new backup comparison functionality?

Thanks for letting me know. I did find a workaround anyway, in that if I edit the saved project and put the password in there each time, instead of just selecting the project and saying compare, then it works.
To be honest, I haven't tried the backup comparison. I don't really see it as being a feature I'd regularly use.
If I get some spare time, I'll have a play

I'm comparing 2 databases on different servers.
On the first server I connect using windows authentication.
On the second server, I use a username and password.
I set the project up from scratch, and save it (tho I chose not to save the password), and it all works fine at this point.
When I reload the project and try to do a comparison, I get prompted for the password for the second server, but when I try and do a compare, I get the error "Login failed for user 'sa'" on the Registering databases step. I've tried this several times, and I know I've typed the password correctly.
This bug means that I have to set up a new project each time I run the application, which is not ideal!
