I wanted to create projects to compare an additional environment, so I copied the project files for the Dev to QA DB compare into a new directory. I then opened Compare Projects, switched to that directory and selected the first one to edit. I changed the left side from Dev to QA and changed the right side to Staging. When I ran the comparison, SQL Compare could not log into the Staging server, even though my credentials were correct (tested through Enterprise Manager).

I have tried doing what you describe, but cannot produce a situation where SQL Compare does not read the logins of copied correctly. Were these windows or SQL users? Did you have the save password checkbox unchecked when you copied the project?

We only use Windows users. I copied the scripts outside of SQLCompare using Explorer while SQLCompare was not running.
