Originally I was comparing the DB to a previously cloned version. However, even comparing the DB to itself gives the error.

If this is the same problem that we have been seeing recently we think we have a fix for this, but to confirm this we are going to need a SQL Profiler trace. If you could start a trace on the server which contains the database that is causing the error, then run the comparison in SQL Compare, stopping the trace after the error occurred.
If you can then email me the trace file (jonathan [dot] watts [at] red [dash] gate [dot] com) I will see if this is the same issue that we have a fix for.

"object reference not set to an instance of an object" error during the "registering databases" step.
The text after the Server\Instance.Db sub-item is
"-Reading object text"
The database is on a named instance of the server. That is all the info I have. there are NO SQL compare logs whatsoever. Nothing in the Application log or any text logging to be found, which, after such a show stopper of an error is very unnerving.
