You can also use the alt up and the alt down keys to jump to the next and previous differences. You might find this a bit faster than using the buttons.

We took great care in the design of updates to the SQL Differences panel, and carried out a number of usability tests just for these changes. The line viewers final position was decided upon so that it would be closer to the jump to next/previous buttons as we felt users would probably like to use the two feature together.
We may consider changing, but I think it is fairly unlikely at the moment as we have a fairly full schedule until release and as you say it is a nitpicking issue so we feel that our efforts are best expended in other areas.

Its also good to see the addition of the sectino just above this, that shows the currently selected line from left/right sides.
Its a very small nitpick, but it would be good if it was possible to make this new section appear BELOW the object text differences window, rather than above it. This would make things more consistent with most of the diff tools i have used that have this feature. Hopefully it would be possible to have the user be able to drag it to be above or below to suit their tastes? Or if drag/drop isnt possible, possibly a right click on this section could choose whether to display it above or below
