  The professional version of SQL Compare 6.0 comes with a command line, which allows the automation of the creation files. If you need to deploy the creation files, then SQL Compare will also create you a script in the appropriate order. This can also be done via the command line. Note that the command line is not part of the beta, it will be included in the final version.
  If you need more flexibility and want to do more customized export/deployment, SQL Toolkit gives you the API to the functionality of SQL Compare 6.

  If you just want to run the scripts / certain objects from the scripts into a database, you probably want to use Compare to synchronize the script folder into the database. (If you want to do this in an unattended fashion, the command line is the correct way to do it.)
