Found the problem. SQL Compare filters out system objects.
Believe this should be an option.
While synchronizing system objects is a dangerous thing, being able to report differences in system objects is a very usefull thing.
If anyone has suggestions, please let me know.

Hi Mike,
That's indeed something to look into. I found myself wanting to compare two MSDB databases the other week to troubleshoot a problem and didn't get anything back from them.

When I compare the baseline master database with another master database, using SQL Compare 5.2.0.32, only 51 objects are compared.
Any recommendations on how I can get a full compare of system databases?
