This is a minor issue, but annoying nonetheless.
I have a Query Analyzer (QA) open and an explorer window containing a folder filled with SQL scripts.
Without SQL Prompt, when I drag a script from Explorer to the QA, the script is loaded and QA gets focus. So now I can press F5 to run the script.
With SQL Prompt, the script is loaded too, but an invisible window called CandidateList gets focus (I can see the name when I Alt+Tab). Now I have to click inside the QA application to give it focus before I can run the script.
Note: I have turned SQL Prompt Availability Off. When it it On, QA does gets focus.
