There isn't a way to disable the WPF resource merging, but to help us see if that is the true cause, may I please check--what is the exact error you are getting? Could you kindly enable error reporting on the assembly and send the resulting report to us? (we've opened a support ticket for you #25961, you can log into our support site to upload the report - http://redgatesupport.zendesk.com/)
I wonder if it might also be possible for you to share the application with us so that we can test it in-house?

The only option used to build the assembly is "WPF resources have been merged" and I don't see a way to turn this option off. How do I debug this to see what is going on?
I just purchased SmartAssembly, so this is my first attempt at using it.
