To be more specific, SQL Compare will script the creation of objects into their correct filegroups, provided the 'ignore filegroups' option is not specified.
SQL Compare does not create filegroups, however. If the filegroup does not exist on the destination server, the script will error unless an administrator manually creates the necessary filegroups before running the synchronization script.

SQL Compare only supports the PRIMARY filegroup. Filegroup support is
still something we've yet to add to SQL Compare.
