I've not heard reports of this issue before.
By default SQL Compare's script runs in a transaction, so if it doesn't complete, it should roll back.
One thing worth trying is to use SQL Compare to generate the SQL script, load this in SSMS and see if executing it here makes a difference.

I let it hang there another 20 minutes then killed it. Everything rolled back - seemed a bit odd - I never seen your tool exhibit that behavior before.
