Sure, my system drive is an SSD and whilst fast; does not have masses of spare space.

You could potentially achieve it with a symbolic link - see here
I used this method to store my whole user profile on an E: drive, but Windows still happily thinks it's c:\users\<username>
So you could try redirecting the c:\users\<your username>\appdata\local\red gate\sql source control 2 folder using that method.
This of course hasn't been tested, and wouldn't be a supported configuration in case of odd things happening, but I don't see any obvious reason why it shouldn't work.
