The following forum post details a cumulative patch that should solve your problem:

I installed the cumulative patch and the SQL Data Compare launch button is still grayed out. I tried an existing project and creating a new project.
Thanks.

I'm still having this problem even on the latest cumulative patch.
Thanks,

Any news about this annoying bug? We have it at several computers, Sql Compare Professional version 9.0.0.79. It sometimes works from Sql Data Compare to Sql Compare, but the other way never.

I'm sure the patch suggested above prevents the problem from happening in the future, but I'm not sure if it actually fixes it. The problem was a duplicate registry key left behind by a previous version of SQL/Data Compare. Try deleting the eldest subkey in
HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\Red Gate\SQLToolsInstalledProducts\SQL Data Compare
For instance, if you do not have v8 installed, delete the "8.0" subkey. -
Cool, That solved my problem.
Thank you,
