if you table have a column named [ID] and set is as primary key or add unique index. When do comparison, it will come with error "field mapping not valid for matchingmappings error". Is it a bug?

It sounds like a bug, but I haven't been able to reproduce it.
Would you be able to post the table structure for the table that causes this error?
Can you recreate the same problem if you create a new project file? -

I can not reproduce the problem by install the newest SQLCompare
