Based on the log, /include:ME003 is being recognized correctly, so the analysis itself appears to be limited to that rule. If the XML report still lists every rule, it's likely that the report includes metadata for all available rules by design rather than only the rules that were analyzed. I'd check whether your version of SQL Code Guard offers a separate option to filter the XML output or whether this behavior has changed in a newer release.
